I just replaced my exhaust manifolds with some shorty headers. After 3-4 weeks on I have noticed one side is white and the other side is black( the headers themselves were black) and it has got me concerned. I can post pictures later.
Ceramic coated headers can change color depending on the heat of the exhaust. I've never heard of the color changes being isolated to one side or the other. Usually, a leaner (hotter) or colder (richer) cylinder(s) may have different enough output temps that groups of pipes may differ some. The firing order and dual plane intake port layouts can have some influence, as can lean or rich cylinders as a result of carb jetting, vacuum leaks or bad valves. But different from one side to the other? That's a new one...

I know there is a break in for ceramic coated headers. Warm them up alittle than let them cool off. You do this several times. Not sure if it applies to painted headers.........
Installation Notes
Breaking in an engine with ceramic coated Headers WILL result in damage to the coating and will VOID all warranties. Ceramic coated Headers require several heat cycles to fully cure before they will withstand extreme heat. FlowTech recommends using cast iron exhaust Manifolds or old Headers to break in new engines to avoid coating damage
