I checked the ply on my end yokes, it looks like .07 on the left, and.120 on the right. That's bad, correct? Also, I pulled the retaining clips on the side yokes, but the ends of the yokes seem to be mushroomed, is this normal? How would you get the yokes out?

...Yes this is way out of limits

....No this not normal, should be clean & smooth.
How would you get the yokes out?
.....Take dremel tool and remove as much of the mushroom as you can. Pack area underneath with rags to catch as much of the shavings as you can get. You have to change fluid away.
Also google and search this forum for 'gtr1999' and read read read his notes very educational.

I just went thru this. Bangin' them out will still leave shavings to drop into the housing. I was able to pick most of the mushrooming off and I kept magnets in strategic areas. I'm gonna be changing my oil soon after I get rolling ... now is a real good time to install a drain plug. Easy too.
The diff is out and apart, I'm going to change my 3:08 gears to 3:70's, so the debris won't be an issue. I just wanted to be sure before trying to grind them down, I don't want to cause more damage...though it's starting to feel like I won't get this thing back together by spring!
