Question. Was the front area of the inside door structure always painted black? The area I'm talking about it the front end of the door just ahead of the edge of the interior door panel. I've seen this on many cars but not all. I'll include a couple pictures of examples I found on the web.

I'm unsure at just what point in the assembly the paint was added so I'm not sure if the access plate gasket and screws should have paint on them or not.
I'm thinking 'not'.

I painted that area on mine but my question is what can be done about the rusty and ugly part?
Can I just chip away at whatever is in there and apply some Bondo and smooth it out?

There was a thread about dealing with this area active in the last few days.
I believe the word 'armpit' was used in the title.
If you're willing to do some paint touch up as part of the fix the appearance can be improved quite a bit.

FWIW, I think this blackout was done for the same reason much of the black out was done on these cars. The fit between the door and the body was traditionally so poor, a large gap showed. Imagine on a white car, how bad that would look, especially with black interior.
From what I have seen on REAL low mile corvettes is that the access plate, screws and the areas shown was painted black at the same time.
AS for the area shown in 'Peterbuilts' photos that is showing rust on the upper hinge post area. I can 'say' this.
The material that is beginning to show signs if cracking and popping off is or SHOULD be a sealer. SO...using a 'bondo' is NOT advisable...but do as you choose.
What actually needs to be done there is to get the rust out as good as possible...apply an epoxy primer to the bare steel. Allow it to dry and then apply a flexible catalyzed seam sealer so it can flex and move.

I have some of the SEM flexible seam sealer at the shop and it won't take that much to do what you need to do....so when you get ready to do this let me know and you can come by and apply it If you choose)....and because it is catalyzed...it will not take too long for it to set -up and you can shut the door.
if you get started and see that it may need to be blasted to get the rust out...let me know or swing it by and I can take an eye to it if you want to.
