There are adjustments by shimming the hinges. Also check that the hinge bolt bushings are in good shape, they might be bad or missing causing the door to sag. I also found that when I replaced my body mounts and repaired the frame the doors lined up much better without adjusting the hinges.

The frame and birdcage as been restored. Could it be possible that some body mounts got mixed up and put in the wrong place. The front door gap appears to be good while the rear over laps the quarter panel by approx 1/ 8 inch. I can post some photos this weekend.

I don't think I've ever had plugs wear out in 2k miles. But, 2k miles in 3 yrs could be a lot of short trips which could build up deposits.
I would pull them and clean/gap them. Should take 1hr+.
