Generally no alignment issues arise until .030" or more is cut... And if you cut .030" off your block you'd better check piston to head clearance before worrying about intake alignment!

Your machinist should have a chart that shows how much to take off of the intake side of the heads and the bottom of the manifold when milling the heads. For these purposes, decking the block is equivalent to milling the block surface of the heads. Of course if the heads have been milled, the amount of head milling should be added to amount taken off of the block, to figure what to take off of the heads and/or manifold.
And if you cut .030" off your block you'd better check piston to head clearance before worrying about intake alignment!

It sounds like it has been checked and that it is whatever the head gasket thickness is. It is very possible it might have taken a .030" cut to zero deck the block.
