When I put the car in drive, and as soon as I press on the gas, I hear a clunk sound coming from either the tranny or the rearend?
It also runs rough for a few minutes after sitting over night, but clears up. I cant really tell but after it smooths out it seems a little low on power?
You might check the universial joints for the clunk. As for your roughness, this could be a reach, but you might have a leaky injector loading up the cylinder and burns off when started. Check fuel pressure to see if it holds. Even when running it might me dumping to much fuel. Just a thought.

Sounds like a good suggestion. When put in drive the u-joint going bad would cause this clanking sound and also when at a stop and giving throttle to go again.

Also another good suggestion! If pressure leaks down could be injectors, FPR, or check valve. There are more steps to tell which. Is your check engine light on?

The roughness feels like I'm losing a cylinder right after start-up and after about 15-20 min. of city driving (usually when I get on it a little bit), but since it only happens here and there it's hard to diagnose.
No codes.
p.s. the clunking noise mysteriously dissapeared, "who knew", but I'm not complaining or questioning it. I'm just glad it's gone.
Maybe a bad cat or O2 sensor?
