I check my TPS everytime I have to move the bypass hose and it has changed before, not all the time but it has happened. If you can, check the TPS setting.

If you can pull the SES code out of the engine that should tell you exactly where to look... In that area you're working, the wiring harness goes to an engine temp sensor, IAT sensor, optispark electronics, MAF, and the TPS...
If you disturbed any of these connectors it could be the cause of the SES code... I know on my 96, the harness isn't as good as when the car was new and I'll occasionally get a MAF code...

In addition to checking for sensor connectors, I'd also check your air intake bellows. Make sure that there's not a gap between it and the throttle body (sometimes the bellows can "fold under" at the bottom of the TB when you try to reinstall it). Also check to make sure tha bellows doesn't have a crack or tear.
If enough unmetered air enters anywhere between the MAF and Throttle Body, it can cause a code to set.
