I guess it must be the little bronce bushing that goes in the flywheel, I believe it is called pilot bushing.
The throw out bearing should be fine, after all it spins all the time.
The question is still why when in neutral and sound goes away when depressing clutch pedal?

thats why I believe its the throwout bearing, its spinning with no load as stated above. the guys who have aluminum flywheels get a lot of rattle from the throwout bearing when in neutral with the clutch out. Im pretty sure its the throwout bearing making that noise.

You guys are reading too much into it. It doesn't rattle with the clutch pushed in because the input shaft and countershaft stop spinning. In neutral clutch out, the motor spins all this crap. Also the gears use roller bearings I believe, so they're lower friction than other transmissions you're used to. This probably contributes to the gear rattle, among other things. Higher friction would help dampen it out.

No, they get a lot of rattle from the gearbox. It sounds like a rock tumbler.
Some of the zf6spd cars came from the factory with a needle bearing type pilot bearing as opposed to the more traditional "bronze bushing" type pilot bushing. In neutral, clutch pedal up those "bearings" made a whirring noise, sometimes even a noise to almost sound like a bad T/O.
I know in the ZR-1's there was a TSB about this as customers were bringing cars back under warr because of the noise. The TSB said to replace the pilot bearing with the bushing type pilot to satisfy the complaint. The TSB is over at the zr1netregistry site.

I call . Pilot bearing does not rotate with car in neutral, clutch up. Whole clutch assembly spins together.
Also I believe pilot needle bearing was used on all black tag units.
