In that case just gasket match the plenum holes; then mark the upper runner openings and do the same to the runners (I assume you already opened up a set of stock gaskets or have larger diameter ones).
I don't think a little mismatch up there would realy hurt much, as that is where the air is starting it's trip down the runners and velocity is the lowest.

It won't hurt your performance at all if you do not port the runners. You can leave them as is until you have time to remove them. You will still get some gain from porting the plenum without doing anything to the runners. :cheers:
