Default 89 project questions

Hello, so the 89 6 spd started as a fuel system repair/maintenance i.e. FP, fuel filter and injectors. I was taking apart the intake and fuel rails when I noticed how filthy dirty the intake and top of the engine is. For some time now the Low Coolant light has been on and I add coolant. No external leaks. I figure it may be a head gasket leak and being I am 30 percent into the job. I should replace the head gaskets.
I had a lot of trouble removing one of the head bolts. I used a screw driver to pry the bolt as I turned it with a ratchet wrench. Should I run a die through the hole and clean up the threads?
I am thinking of removing the EGR tube and the Air Injection System. I'll gut the pump and leave it as an idler pulley. Is doing this going to cause me trouble? Should I also remove the EGR?
I have not been inside an engine in a while. I attached some pictures of the intake. Is this what it should look like. Remember, this motor has not been apart since it was first assembled, I think. A couple of years ago. Not many miles I did a compression test. All the cylinders had good compression. I forget the exact number but they were all around 180 dry and wet.
I really appreciate the input from you all. And, before you all suggest it. No I am not putting a 383 in it.

I just do not remember if the runners should have color.

I'm just trying to avoid overlooking a problem

if the engine has good compression, the likelihood of a failed head gasket is low. id follow up with a leak down test to pinpoint the issue. perhaps a pressurized coolant system test would reveal the leak.

the runners in emissions cars will have color because they are constantly consuming their own oil and exhaust gases.

Thank you. It's a little late for the leak down. I'm thinking of shorty headers.
