I just installed a ported intake manifold and noticed that its ports were bigger than the ports on the heads. Will this be ok or do I have an excuse to get ported heads as well? The install was fairly easy just remembering where lots of wires and hoses go. My stock intake manifold will be in the for sale section.
I also rebuilt the throttle body and it was a wonder any air was getting through it as dirty as it was. So hopefully I will notice a performance increase with an extra 1/8" of usefull airspace.
....if the manifold had smaller ports than the heads. At least the air wouldn't run into a wall as it enters the combustion chamber.

I agree. Its critical that you don't have too much of a "step"....a few cc's mismatch in runner size (matching smaller against larger, as in your example) won't amount to much of a problem, maybe a 5-10hp loss at the most.
I believe your LT1 heads have a 170cc runner size. How big are the exit ports of the intake?
I wouldn't mess with the heads, unless you went to a competent machine shop. You may do well by using an epoxy to match the dimensions better (be sure the radiuses are a good match, this is really important).
