So I guess we can assume a stock 350hp - C5 six speed with an aftermarket exhaust and intake should be able to take the C6 as well.
Too many possible variables. The C6 with Z51 has the same gearing as the Z06 MN12, the manual C5 has the MN6 gearing. A C6 auto with the performance gearing could be quicker because there's no thinking about the launch or the shift. The C6 weighs a little less than the C5 of the same body styles, but still not as light as the C5 Z06. So it would be very close providing the C6 was essentially stock. The LS2 power comes on a little sooner than the LS1 so that could help if it got out front first, playing catchup is always difficult.

Driver skill being equal, no. An aftermarket cat-back exhaust and intake only(without any tuning I might add) are not enough to make up the difference in the 50 RWHP advantage the C6 has over a C5(non Z). Assuming both cars are MN6 or Autos...even still 50RWHP is quite a difference.
I believe that is has been written about in mag's that the C5 Z06 will beat a C6. As everyone has said driver difference could and will make a difference. With professional drivers, the C5 Z06 will always win.
So whats the RWHP difference between a C5Z and a Non Z C5?
A stab in the dark from a newbie =
Stock C5 350hp 315 to the wheels.
Stock C5Z 385hp, 350 to the wheels.
So if you toss on a couple mods to get your C5 up to the same RWHP as an Early C5Z (~350ish?), then you're runnin with or possibly beating the C6 non Zs?

Stock C5 350hp if it is a 6 speed, it's probably on average about 305-310 RWHP..maybe a few factory freaks at 315... an A4 C5 stock is about 290-300 RWHP..more loss of RWHP due to A4 trans
Stock 2001 Z06 @ 385 HP is probably about 330-345 RWHP..give or take again rough estimate depending on miles on the car etc...
Stock 2002+ Z06 is 405 flywheel, and about 350-355 RWHP
The intake and exhaust mods are not going to give you that much HP without tuning... Headers will give you more power and you will notice a difference, but again to get full advantage out of the HP the car needs to be tuned... you can probably gain 10HP from an intake with out tune,, but that is 10HP at the flywheels..so almost nothing to the wheels.
The real gain is when you add headers, cam and a tune...then your talking real power that will make a difference vs a stock C5 Z or C6 stock.

The '04 CE ZO6 is the fastest of the C5 generation. It should put down a stock C6 with no problems. That being said, the C5 Z vs the C6 will probably come down to the drivers, but my money's on the C5.

Your numbers are right on 290-300 for an automatic and 305 310 for 6 speed
So a base C5 would have to make up a 40hp and 100lbs defficite to compete with a base C6... not too terrible... a couple mods and some good driving and you'd be smoking C6's probably...
Don't forget the C5z06 has more agressive gearing. The regular C5 will need more hp than a C5 Z06 to achieve the same times due to the weight and gearing difference.
