Thanks for all the replies! After looking around a bit on this and a couple other forums it seems that the mouse has fallen into the fan and died when he couldn't get out. Not too sure what all else is in there... sounded like a big pile of little turds flying around with the fan. Ugh.
I'm sure I'll get her cleaned up OK, I just hope the smell leaves the car once the mess is gone... I may have to take her in for a good shampooing.

Tell your dog who's been stealing his dog food and let him take care of the problem. My Rotties have always been great at destroying rodents of all kinds.
I've never seen a rodent yet that can jump up on my lift to get to my Z16.
I had mice in one of my c-3's and what did the trick for good was to get a 50 foot roll of aluminum flashing 14 inches high and put it around the car. Can serpentine the metal roll to make it stand on its own and use a clamp to hold the ends together. Just open up the back of it to drive and put it back when done. Best for the occasional driver but the daily driver shouldn't get mice anyway. Also it is easy to exterminate the ones still there if any just put the cover on with the flashing around and run the car for an hour with the cover on. the CO gas will kill all living things under the cover it will fill the flashing bowl and go up into the cover, no mammal could survive...

Some one told me to keep mice away from things that are standing around is to put moth ***** around. I use to do this in our boat and camper and never had a mouse. Even put them under the vette in the winter when they are in storage.
If it dosen't help at least things will smell nice....
I had a big mouse (AKA oppossum) that got into garage somehow and into my vert and under my C3 a while back. It left me some non desirable treats behind.
I left the lil feller a nice cool pan of antifreeze an some dog food with my best mustard laced insectacide in a pan and I had one belly akin rodent found rollin around on the garge floor the next morining. Needless to say he died an untimely death.
Good luck with your mice. I think the moth ***** will work but, where are you sendin them to?
Since this thread is back from the dead, I'll give an update on my situation.
The Mice had built a freaking hotel in my heater fan. Cleaned about 10 lbs of straw and dead mouse "goo" out of the HVAC system, got as much out as I could but it will likely be impossible to get it all.
The car still smells. On a hot day with the car closed up it smells pretty bad when the air con first fires up, and there's STILL mouse hair flying out of the vents from time to time...
I think an all-out assault on the duct work will be the only way to permanently rid this car of the smell... at least the smell is predominantly straw now, not rotting mouse carcass...
Well, I went out to start my car today for the first time since December. To my surprize, when I pulled back the car cover, the hood was covered in mouse pee and droppings. I pulled back the cover farther to find that the little bastards had been running all over the car, pissing as they went, droppings everywhere, right under the cover.
I opened the driver's door, the smell was overpowering... the interior was damp and reeked of mouse crap, ****, dead mice, etc... I looked around inside, it doesn't look like they actually made it into the interior thank GOD...
So I checked a few things out, hooked up the battery then fired her up. Started like a champ.
Once the coolant warmed up a little the HVAC fan came on. THUD, THUD, RUMBLE RUMBLE THUD, SWISH RUMBLE... I think there's a dead mouse inside the fan wheel, and definitely alot of droppings in there. Looking under the pass side dash, there was a funky black goo oozing out of the heater vent hole. ****.
How/where does the HVAC system come apart? I've got a weekend project ahead of me taking this whole mess apart and cleaning out everything I can get to. I'm going to need to take it in somewhere and get all the fabrics in the interior cleaned to get the smell out. Hopefully it comes out...
Has anyone else gone through this? Any advice would be GREATLY appreciated! This is NOT the way I wanted to start my weekend!

Hey, in about 5 years, you and your family and friends will love to have you repeat your story. All will laugh. Keep in mind that if this is the worst thing in life that happens to you, you are in fine shape.

Oh thats agg. My husband has the same problem with his Pantera. He puts several traps around the car and in the back where they were building a nest. During the winter he checks it every other week and always finds a dead one. You may want to try this.

Try spraying some Fabreeze or Lysol on the duct work. It should get rid of the smell. I would definitely put out some mouse traps. I have seen a couple of mice in my garage also. I keep rat poison in the four corners of my garage.

The air enters the cowl on the driver's side under the wiper, but there's a screen there to keep out debris. I think they got under the cowl screen on the far left side where the cowl cover is cut away for wiper clearance. Once they're in, they just walk across under the cowl cover and into the intake duct on the pass. side. Bastards.

I fogged the whole interior and air duct system with an enzyme fogger that's supposed to kill organic material/odors. I was told this is the same system used on the Herse (sp?) every few months to get the "dead human" smell out.
If that doesn't work, I'm not too sure Febreeze will...
Along those same lines, if that doesn't work, look in the yellow pages for companies who specialize in cleaning up crime scenes. You might be able to find a recommendation through the local PD or SO or fire department. They use the same type of process to clean up pretty gruesome scenes so that families don't have to deal with it.
