The area where the ROOF, Windshield header and windshield support meet, commonly leaks because (as "2FAS4UU" stated) the seal at that junction dries out, shrinks and now allows water in. The water will run down the windshield frame, down on to the door A pillar and then drain into the floor.
The only way to ABSOLUTY find all the leaks is to remove the carpet, clean all the water out, get inside the car and have someone run a water hose over the car starting LOW and working your way to the top.
