This is how mine is setup and per the Elite Engineering instructions for LS6.
yep that is how mine is. Drivers rear is plugged with the GM plug and then the rear passenger side vent is capped. The passenger side front is ran to the air bridge for fresh air intake. LS6 valley cover and FAST 92 is plumbed to the mighty mouse.

Drove it yesterday and realized it still had an issue I forgot about. It has a grind in the rear. Not a scrape... definitely feels like bearings.
Was stressing and realized I pressure washed and super degreased everything. Brackets, pulleys, and the rear subframe... withe the wheel bearings attached.
Anyway. Whatever degreaser I used must have been good stuff because it killed the bearings in the pulleys (I had new anyway) and I think it killed the bearings on the subframe. It sat outside for a month while I worked on the car too.
So I have a pair of new wheel bearings coming and we will see if that fixes that.
My understanding is the black box attached to the underside of the valley cover is the PCV. I do not have a PCV valve externally to my set up but crap I may be wrong.
I used this since this was the closest to my set up.

So this is exactly what my valley cover and pvc system look like. The black box on the underside is the "pvc valve" and the u shapes hose just connects the cover to the manifold.
My 2001 Z06 came with an external PCV valve as OP has shown. I believe the confusion centers around which LS6 valley cover is used, as there are 2 different LS6 valley covers. The ones used in Vettes (at least through 2003) used an external PCV system. The LS6 valley cover with internal PCV system was used in GTOs and CTS-Vs and perhaps 2004 Vettes. See attached for part numbers. So I think OP will still need to run an external PCV system.

Update on progress
I ceramic coated my brakes. Just waiting on the rest of the parts.
Got some work done last night... I was really hoping to find a bad wheel bearing... The drivers side didn't seem too bad. Definitely old. But not terrible.
Also what a giant pain in the butt the rear unit bearings are. you can't get to the torx bolts without pulling the knuckle! (that i saw anyway).
Alright so i got it back together last night. Brakes bled. new unit bearings on.
However i still have a pretty good grind/roar that you can feel in the car very apparently.
So i was starting to lose hope and think it's rear end or trans (and it may be). but as i'm sitting there, car on the ground, trying to look underneath. I noticed the sway bar is against both exhaust pipes. so i push on the mufflers and they won't move a milimeter.
So i started looking and it's smashed against the sway bar, the tub, literally everything. It looks like i installed the sway bar brackets upside down so it's a little higher than it needs to me.
I'm hoping something with that is causing the noise. Harmonics are crazy. So i'm going to correct all that tonight and try again... fingers crossed.
I've never been so happy to have to change an axle shafts in all my life hahaha.
Exhaust was just kissing that. It was so weird. I swore it was bearing noise.
Loosened everything up on the Exhaust and got everything where it should be. Noise is gone.
Couple small things to finish. Valve cover on the pass side is leaking. So pull that and reseal. And the new hose on the rack is leaking out the top of the fitting. So I must not have it lined up right. And I have to order an axle since this one is starting to sling grease.
Other than that. Its REALLY a lot of fun. Lol. The gears are hilarious
You had a lot going on with the car. Bound to miss something silly. Glad to see these are all minor fixes.
Ya there's always something. i think I got the power steering line fixed. i had to tweak it so it lined up better before i tightened the fitting. I've never had one want to leak up through the top of the nut before.
the proform covers are nice but the gaskets they tell you to buy almost seem too big. which is annoying. i'm hoping i got that ironed out. used some red rtv to hold it in place while i put it on. But with the studs and the oil fill it's hard to just place it on perfectly.
