When the top on my 1999 is up and I roll up the windows they do not close under the top at the rear. Is this a window guide issue in the door? A too tight top? I noticed thre is a guide on the top in the middle of the window. Can additional ones be retro-fitted? Thanks,

If it's happening on both windows equally then I think it's safe to rule out a window alignment issue. The convertible top is the more finicky contraption here.
I believe your issue is related to the convertible top alignment. I'll see if I can find the article. It was written some time ago and I don't own a vert. The black "guide" in the middle of the window is actually an anti-blowout clip. Since our cars do not have a full frame around the windows. They tend to get sucked out at very high speed. Those clips prevent the window from pulling too far out and breaking the window.
Thanks for posting that link. Dad's windows catch on the top when you close the door with the window all the way up. I'll have to try that adjustment procedure and see if we can cure that this weekend.
