Good Lord that looks horrible! Sorry this happened but I've never seen a car cover do this. Did you buy the car used?
It appears that either: A. An inferior clear coat was used on your hood in the past or B. Perhaps there was a chemical poured on the cover. Is it possible an envious neighbor or vandal did this?
I once worked at a summer camp where a kid poured soda on the trunk of my 82 Z28 and bragged how cool he was to do so.
In your case, I would smell the cover and inspect it thoroughly.
You could try to use an orbital on it iwth light compound or polish. But you may end up needing a body shop to fix your hood properly with a full respray.
I purchased the car about a year ago and it had some discoloration on the hood and deck lid. I purchased a sealskin cover and it has leaked. I took it to a body shop and they said water is getting under the clear coat. The remedy they said is to repaint the car. It’s not a cheap fix!
Car covers are worse than leaving it uncovered IMO. For a small amount of time they're great like if you park under a tree at a lake house or something. But 6 mths? Nope. That being said, I keep one in my car. Just in case.

Not sure why you would paint the whole car if it's just the hood, unless you just want to.
A good body shop should get a very good match. It should not be that drastically expensive to repaint just the hood.

Agreed. No reason to do the whole car. A quality shop will have no issue matching that and the price really shouldn't be too bad considering it's just a repaint on a single panel. It'll still be expensive, but much better than the whole thing.
