If the BCM got soaked like that, I'd pull all of the connections off of it (disconnect battery first) and check for remaining water or corrosion in the connections. Check both the connectors on the wiring harness, and check the BCM itself where the connectors plug in. If you're up for it, also check the area around the BCM for remaining water and/or corrosion because of the water. It's a cheap project, but that's where I'd start.
After that, fire up the car and drive long enough (at least) to bring the engine up to temperature. Then shut her down and see if any codes are posted. Try the fob retrain procedure and see if cleaning the BCM connections has made any difference.

Already did the BCM clean up when I changed blower motors. I pulled out the carpet and used a wet vac to suck up all of the water. Pulled the battery connections and the BCM.
I cleaned and dried all of the connections and re-put everything back together.
No other problem than not being able to access the KEY FOB training menu.
That's why I think the dealer "F" up something, because it worked up until then.
My problem is that the PCM is locked and they (dealer) can't unlock it.
I think I'll call ECS on Monday and see if they can re-flash.
I've got a new BCM that I bought as a spare for my '99 Coupe. I don't know if its the same as yours or not but you are welcome to buy it from me. It would require a trip to the dealer to program the RPO codes into it and link the security to the PCM.

I think paid $80 for it and will sell it for the same. Part #09381399, add a hair for the shipping, whatever that costs. Like I said, its new and never installed but check the part number for your car just in case. Its the correct one for my '99 Coupe.

Oooooppppsssss ... MY MISTAKE ..... I went and looked at his profile (ajg1915) and saw it said a 2001 ... but in his original post he says it is for his brother's 1999. I missed/forgot that point.
The BCM should be a perfect fit. It will probably need the RPO table to be updated, and the BCM and SDM will have to be "synched" on the PROM_ID, or a B1001 will set and disable the SIR system.

Well hopefully it isn't his BCM. He might want to pull his out, using a wrist strap thats properly grounded, then carefully clean the circuit board inside with alcohol. Again, a trip to the dealer is warranted. I'm sort of wondering if when doing the column lock changes, they may have interfaced the wrong wire on the BCM? One of the changes involved a wiring change.
Still though is that it was working till they made changes to his system. Have to wonder if they turned off the RPO code for the remote entry since he doesn't see the programming option.

I think the dealer tried to reprogram PCM / BCM when they did column lock update and screwed up my BCM.
Once I get the other item taken care of, I am going to get the PCM reflashed so that it is not locked and then go over to dealer to get BCM reprogrammed.
Thank you guys for all of your help. I don't think there is anything wrong with my BCM that a reprogram won't fix.
If I were having other problems, then I would think that my BCM is bad but's it's only the key fob that I can not program. I can reset the key fob when I do the lock / unlock at the same time.
So I know my receiver and BCM are working. Ah another dreaded trip to the dealer.
What did you find out Tony? I am having the exact same problem after my battery was disconnected for a couple months. When I try to get the FOB relearn by pressing lock and unlock at the same time the car honks twice. It never did that before. Just honed one time before. I put a brand new battery but still the same. I am going to try to do a relearn matching process tonight and let you know if it worked.
I got 2 brand new fobs from Gene Culley over GMPARTSHOUSE.COM and programmed them. They both work perfect. I programmed the old fob again, and it works perfect too.

Must have missed your earlier post. My problem isn'ty so much with the FOB's as it is that I can re-program using the DIC instructions.
My screen goes as far as learning Tire Pressure Sensors, front left wheel and will never let me enter into the Learning the Key Fob menu.
I think the dealer screwed something up when they did the column lock repair in August as Dealer said they tried to reflash the PCM, but then said to me that it was locked.
I can do the re-learn procedure on the FOB's but once I start the car again and try and use the FOB's they no longer work.
I know it's not me receiver or the FOB's so it has to be a programming problem with BCM
