When you say "short throw" shifter are you referring to a generic EBAY shifter (nameless/offshore) or an after market like HURST, B&M, MGW, BREATHLESS PERFORMANCE, MTI, etc?
In past discussions, the only boot modification required for was with a C6/Z06 shifter and side fastener ergonomic **** using the oem C5/Z06 boot.
A snip of a couple threads at the very top of the boot would allow for the ergonomic **** to slide through the oem C5/Z06 boot. The boot can be rolled back under, wired or zip tied so the modification isn't noticeable.
If you don't like the extra material of the boot because of the shorter lever, you could perform a similar modification.
The other option is an after market boot from one of the popular sources, for additional cost.

I have a Hurst shifter, and I took the staples out of the plastic ring at the bottom of the boot, pulled it down around the ring a little more, and stapled it back. Comes out just the right height.

The last time I had the console apart to adjust the stops on my Kirban I was looking at the boot and thinking about trying exactly that. Now I think I'll give it a try.
