I set everything in place today while I am waiting on my shorter valley cover bolts and noticed that when I put the air intake on the LS2 throttle body, the actual plastic tunnel port that the air flows through sticks up way higher than it did with the LS1 throttle body. Is it because everything isnt bolted down or does it really stick up higher.
Also, I have the Nitro Daves 90mm nitrous plate between the TB and the FAST intake.

You need to bend down the forward coolant cross-over tube, have you done that? The intake will sit on top of it and not go down otherwise. Make sure you don' have any interference there.
The FAST 90 positions the TB to point upward slightly. I noticed it on mine also. I loosened up ALL the hose clamps and pressed DOWNWARD on the plactic air bridge and coupler and while it was being held DOWN,,,I tightened ALL the hose clamps and it helped put the coupler, bridge and air box in a position that minamizes any interfearance.

No I havent done that....Could I just tap it with a rubber mallet and bend it down?

Yes, it will bend easily. Just tapp it lightly, but make sure you account for the distance to compress the gaskets when you install and watch this area when you tighten it down to make sure you still clear.
