LS6 block is different and includes better bay to bay breathing, a stronger block design. Later LS1 and LS6 blocks have different liners that allow 0.010" over bore, earlier blocks do not.
Note that some LS1 engines use the LS6 block, I know mine does as I checked the casting number last time the heads were off.

The LS6 blocks have a casting # 12561168 just below the driver's side head toward the back. C5 Vettes started using them on LS1's I think around 2002.

Since the LS series have a deep skirt block design, the 2 cylinders (4 chambers) share a "chamber" below the piston. This is where the crank spins the connecting rods. When the engine is running, the 4 chambers build pressure from pistons moving up and down. The LS6 blocks have a "window" between the chambers to equalize the pressure created by the piston movement.
