My 2000 with manual transmission is popping out of 1st gear once in a while and shifting from 1st to 2nd isn't that smooth anymore.
Stopped at my local shop that is owned by a friend and the mechanic said it was either the forks or linkeage, but isn't willing to touch the trans on a Corvette.
I just had the rear end gears replaced last year.
I am afraid I will get the shaft when it comes to getting the repairs done. What kind of questions should I ask to make sure I don't get the shaft and what things should I look for to make sure the shop is right and knows what they are doing?
I'd start with a fluid change, and see if that improves matters any. Cheap and easy and might save you some $$ and get a few more miles out of that trans before a rebuild.

I changed the fluid last year. If I have to have a rebuild what type of money am I looking at spending?
I had the same problem with my 2000 MN6. I changed the fluid with Amsoil ATD and haven't had the problem since. 60k miles on the fluid, 100k+ on the car and it's still shifting better than new and I drive it every day.
You can replace the entire trans with a brand spanking new 2004 Z06 unit for around $2300 before labor. No idea what a good rebuild would run.

Personally, I think spending $2300 on a stock trans isn't a good idea. GM put cheap metal parts in the T-56. For $2300, that's about RPM money right there.
I have a Level IV in my '03 Z06. I spoke with RPM and they said that it would be able to withstand 650 lbs. of torque, don't have anywhere near that, though.
As mentioned above, the stock Dexron III shears down in viscosity pretty fast and many (not all) tranny problems are cured by a tranny fluid change. Given the relative cost between a fluid change and a new or rebuilt tranny, I'm of the opinion to try the fluid change first.
If that doesn't help, I'd next believe bent shift forks. How to fix that (e.g. is it worth a new tranny or a rebuild) is a decision I fortunately have not had to make.

I wish it was as simple as a fluid change but I changed the fluid last year its shifted very smoothly for a long time within the last month its getting tuffer to shift from 1st to 2nd and now it pops out of first on occassio so I am guessing its more of a problem than just fluid.
I don't mind paying the money for a rebuild on the trans I just don't want to get shafted.
Give the Amsoil a try, at least. It really couldn't hurt, could it? If it doesn't solve the issue then you're out, what, $50 + rebuild? If it does solve the problem, you've saved $2000. Worth it.

It might be something as simple as loose mounting bolts on the shifter box,a loose pinch bolt on the shift linkage,or a shifter in need of adjustment.
I'd check those before spending any money-only takes about 1/2 hour to do.
Ive also been having this/similar problem since I got car out of storage couple weeks ago and put in a new C6Z shifter at the same time. Never have had an issue shifting before this. I replaced the royal purple today with reg Dex III fluid. Seems a little better but still not right.
How many miles have you put on in "only a year" since the fluid change? I change mine two or three times a summer using the cheapest conventional DEX III I can find. The stories of synthetic eating the paper blocker rings are enough to scare me away, although I've heard good things about Castrol Syntorque (sp?)
