I finally struck a deal with the dealership. I pay $2K and they cover the rest for the rebuild (parts/labor/transportation) The new trans will come with a year warranty, and it will give me a little time to know the car. In a year I may want to make some changes, but right now I just want to enjoy the car!
$2K covers their cost for parts and labor and allows for some profit. Not a good deal for a warranty claim in my opinion.

wow... obviously your call, but seriously, I would have made them cover a good portion of it - at least half. depending on the state law, you could probably have stuck it in his *** if you had really wanted to.

For $2K out of pocket, I'd just buy the Performabuilt level 2 at $1890 as tblu92 suggested...and then make the dealership install it for free.
