Hey guys my remote on my 2000 won't hold the memory and in the computer im getting these codes under the RFA Module. U1096,U1064,U1016. Please help.....what does all this mean?

Those 3 in particular are all Communication codes (Comm) and not uncommon in the RFA system. I would suspect they all have the "H" suffix, no? Those particular codes usually get generated on startup and are not necessarily being caused by your remote (key fob).
From what you're saying so far, I would focus on your Fob. If you've already done the new battery thing, I would start looking at a new fob, unless you want to open yours up and check for small (and I mean tiny) broken solder connections on the integrated circuit attached to the circuit board. If your not comfortable with trying a repair via re-soldering, etc, just go ahead and get a new Fob. You can probably try a used one (synchronize it first) but it may likely turn out to be a ticking time bomb waiting to fail. Fobs get mistreated a lot so don't feel alone.

Yes!!!! They all have an H after them!!! And the battery is only about two months old, just replaced it because I thought it might be time for a new one. So I need to get a new one basically? And that all?

The "H" (History) just indicates an event from the past that is not current, i.e. a "C" suffix.
Based on what you're saying your symptoms are (fob not retaining it's synchronization) I'd say yes, a new key fob is the ticket.

Before you spend a lot of cash on FOBs, check your 12 VDC battery. If the battery voltages drops LOW during cold cranking, that could very well cause the memory loss and cause the FOBs to constantly need to be re-synced. (Pressing LOCK and UNLOCK at the same time until the horn toots).
Something else to check. Is the fuel mileage and HUD (if you have one) resetting during this issue??
Have the battery load tested or just place a volt meter on the battery terminals and measure the voltage during cranking. If it drops below 9 VDC, that most likely the issue.
