Today I took the valve covers off and the springs are good. No signs of anything bad going on around there.
I also did a little revving with the door open and confirmed that with the clutch in and revving it some I get a metallic rattle from the center of the car just behind the seats. I really think something (part of a cat?) is stuck in the exhaust where it has to go over the axle. We'll see in two weeks when I get it on a lift.
With the clutch engaged (pedal up), I get a little rattle from near where the clutch is. Same sound as if you were to turn the car off in neutral with the clutch out. I think this may be normal though correct? I know it is normal to have that sound when actually begining to move.

If any of the CATs are plugged,,, That WILL cause a misfire/rough engine!

It sounds like one of the rear cats is sitting at the over the axle, but you would think that would throw a code saying the cat isn't working correctly. I did find an instance of someone's aftermarket cat doing that exact thing, but no mention of a stock one letting go and staying whole enough to get stuck.
Also, thank you Bill for a post of yours which showed a good way to check your harmonic balancer. I drew a line on it and went for ride and it was still lined up perfectly afterward, so I can rule that out as well.
I have not seen anyone mention the MAF or the O2 sensors. If the maf is dirty or has oil from an aftermarket oiled filter it will cause several of the problems you are having at low engine rpms. Most of the time they will throw codes, but I have seen several cars that have not. The O2 sensors might be worth replacing and if you do a search, there is a procedure for safely cleaning the MAF. I use CRC electrical cleaner, but I am not sure if that is the best way to go. Also, your friend with the other 04 might let you swap his MAF in for a test to see if that helps. I would also consider changing the fuel filter, which is a nightmare on 2004 cars, but fuel starvation could cause some issues as well.

Get the car on a GOOD scanner, you can see all the inputs and outputs of the sensors. You can also graph the O2's and see them changing-you'll KNOW if they are good.
96, 64, 16 are all ground related. Check the G105 ground located under the block, driver's size! Bet it is loose!

An update, I'm pretty confident something is plugging up my exhaust system because now I have an exhaust leak at the driver side manifold. That's the side that it sounded like something was stuck before the over axle bend in the exhaust. I can't wait to get it on the lift to see what happened to the cat.
Random question, does anyone make a good quality CLEAR catch can so you know when there is oil in it?
