Is there such thing as the fly-by-wire calibration? I just put some insulation in the car and I am a tad afraid that the pedal does not move quite as far as it used to. Is there a way to check that all the way down is open 100%?

Find someone that has HP Tuners or EFI Live. You may be able to get a bluetooth/wi fi OBD-II reader and use a cell phone app and read the TPS sensor for about 30-50 bucks. It would take a pretty large amount of insulation to knock your pedal off of 100%, your throttle body should be wide open with your pedal about 1/4 - 1/2 inch from max. The last little bit doesn't do anything, it isn't like old cable driven throttle bodies.
