I'd like my car to breath a little better and was wondering if anyone has took off their stock headers and replaced them with Z06 headers? I did a search but couldn't find anything and figured someone has to of done this.
I would be replacing the headers and cats. I was curious if you had to get the car tuned by a pro afterwards to avoid error messages or will the car make the adjustment of a less restrictive cat converter?
Sometimes a tune is required, others it isn't. To get it to breath the best and get the most performance out of the swap it is a good idea to have it tuned.
If you have a LS1 97-2000,, installing a ZO6 style exhaust manifolds will net you a few more HP. Nothing to write home about. When you change engine exhaust manifolds, you will most likely have to install a matching year (style mid-pipe) only because the manifold outlet angle and length will be a little different that your OEM manifolds.

They really are not HEADERS. They are manifolds.
On another note, you could install a set of C6 ZO6 exhaust manifolds and mid-pipe on your C5 which would add a good bit of HP.
With the amount of work, money and parts involved in that swap your much better off just doing a set of inexpensive long tubes (texas speed, OBX etc) and pick up 25-30 HP the right way. Do it once the correct way and save yourself the headache and wasted $$ later.

I did this swap on my 00 convertible and with a tune...I picked up lots of power...really opened up the car...you will have to have someone weld on a flange end for the c5 exhaust system ...however
