I'm wondering, how much play did you notice with the manifold? I measured the plastic locating pin and it was significantly smaller than the locating holes in the heads. Shining a light into the intake port (without valves) with the manifold on, I found the ports were either aligned or not depending on how I pushed the manifold.
Also, the ports on the L76 manifold are not square, the bottom of the ports are angled. Are they square on the LS3?

didn't notice any play. it dropped right in like my ls2 intake. as for the ports i will have to pull it and look. i had both here at one time...didn't take pic of the ports...hmmm
Actually it's not that big a deal. The width of the manifold ports (1.150") are smaller than the width of the head ports (1.250"). The plastic locating pin is about .315" diameter, and the locating hole is about .385" diameter (.070" difference). So the manifold can be off by .035" and the head port won't present a ledge to the airflow. It was an optical illusion looking backwards through the head port.
Here's what I mean about the (L76) manifold ports not being square. All the ports are like that.
