I had the 599 HP version installed into a stock 2009 LS3 coupe and getting error code C0561 Invalid Service Data Received (service traction control)
under hard acceleration. The service engine light is coming on. There are 3 cylinders coming up with misfire codes but the car is not misfiring under extreme acceleration. The car performs fine and runs fine other than these codes showing up. Does anyone have any idea what this could be. I think it has something to do with the tune
When I turn the car off and back on everything resets with no error codes.

Do not have the ultimate solution for the misfire issue but 6000 miles ago as soon as I had my 599 kit (w/BAP) installed I experienced the misfire code and of course the traction control engagement light. I gather from other postings and Motorhead-47 that the traction control light is a normal occurence under heavy acceleration. I see it as a nice torque problem to have :-) But seriously I believe that is as natural as the seat belt light /message coming on when the seat belt is not buckled.
As for the misfire code it seemed to show up also under both normal and heavy acceleration at the 4000 rpm mark but at one random cilinder at the time with a preference for the 8th passenger side.
Tuner went by trial method and twicked the tuning and replaced sparks and switched coils with no apparent improvement.
After 6000 miles the misfire issue has diminished dramatically and unlike the past were it needed a reset now it temporarily shows up and clears itself out. Rare, kind of annoying, but IMHO the more I drive the more it goes away.
Please check/search other related posts on this forum. I'd love to get the ultimate fix myself.

Thanks for the information. My yellow service engine light comes on and stays on. The traction controll error is an actual fault and not a warning of the rear wheels going faster than the front. I believe this might have to do with a sensor in the transmission picking up too much torque from what someone else has told me. They had to get a custom patch to fix this torque issue.

Are you using the canned Edelbrock tune? What tune version do you have? If you are getting P030X codes I would double check all of the injector/coil/plug connections to make sure everything is connected securely I've seen them not securely connected and cause misfires. Have the plugs been changed or regapped?
My installer is using the latest tune and I personally checked it off the Edelbrock web site against what the handheld was reading. My installer has already checked for loose connection and is checking the plugs and gaps via instructions from Chris at Edelbrock (tuner). He is also checking fuel pressures under load in case the fuel pump wasn't installed correctly. The coils are being swapped to determine if any of the misfired cylinders change.
