does anyone know the parasitic loss difference between the two? Dyno #'s seem to be 10-15hp less for the a6(which I thought the internals were beefier, but not sure of the actual torque rating), or could it be due to the a6 not having a 1:1 ratio gearing?

The A4`s will always dyno higher because they do have a 1 to 1.
The A6`s will always dyno lower than a A4 because the A6`s don`t have a 1 to1, its a 1 to 1.15.

That's got to be the main reason for the overall lower average rear wheel output numbers from the 6L80 versus the 4L65 but I do also believe that the beefier/heavier nature of the A6 trans might eat up a couple more horsepower as well.
