Hi, I'm familiar with the old issue of the window not closing all the way when you've had to disconnect the battery. THIS IS NOT THAT ISSUE.
I pulled the door panels to replace a speaker in my quest for ever improving sound. I have 3 way components in both doors. However when I removed the panel and replaced the midranges I put them back together to notice that the passenger side window does not close all the way. I does do the last little jump up that is meant to seat the window after normal closing, but on the passenger side it's still about a half inch from being closed, even though it made the small jump like it's supposed to.
It's like, if I was dealing with a geared system, it's jumped a couple of teeth on the gear. It acts like it's hitting a hard stop but like I said the window is still a half inch from being closed. Not going to be good if it rains.
Is this a body computer thing and just a re-program is needed? Or did I mechanically misalign something? How is it even possible that this could happen?
Try the re-index. If that doesn't work, check to make sure the power wires aren't obstructing the window from closing.
Thats the thing that makes the most sense. In wrestling the door panel off and on I must have caused an obstruction.
I appreciate the comments guys but I said up front I'm cycled power several times that that does not appear to be the issue. Guess I'll tear into it again tomorrow and check for obstructions.
Power window too low, even after power reset calibration
So I'm back at it again today. Have the door panel off, all speakers removed, gooey hole covers removed. Window does not appear to be obstructed by wires or anything else. I have read all the literature that I can find and there is nothing referring to a problem like the. To me it looks like somehow when I was trying to get the panel off (still had the screw in below the door button) and I yanked it in frustration, I caused something to slip??. The only way I can see to fix this is to unclamp the window clamps and reposition. It doesn't appear that the fine adjusters have enough throw to conquer this. This is bizarre and I've been working on cars for 40 years and rarely have found something that stumps me. There is no logical reason why the window would slip in the clamps due to what I have done so I am leery of loosening and reclamping them. I measure 11 inches on the drivers door with it open, and only 9.5 inches on this passenger door. WTF???
To revisit the problem, the window goes up, and even after resetting the closure step up the window still fall short of sealing by an inch. It goes down that little bit when opening, and it goes up that little bit to seal on closure, but its still short of an inch of going up as much as it needs to to seal.

Okay after some more study it looked like the hardstop it was hitting at top was coming from the motor and the cable connection area. Gave me an idea. I had power cycled every time with the window in the upper position. I tried it again with the window lowered as far as it would go. This time I heard the motor align itself when I connected the battery agian. Window works perfect now.
Sheesh, what a noob!!
