Installed TSP headers and AFE CAI. I will try to find grounds and inspect. The thing is when I start the car it runs ROUGH before ever putting in gear and trying to drive. I do not set the CEL until driving and the trans starts acting up. We did not mess with the stock axle back exhaust system.
I have checked every fuse in the engine bay fuse box and inspected for loose or bent pins in that box..............NOTHING. Going to get under car and see if I burnt an 02 extension but still wonder why all codes are trans and similar. I have burnt O2 ext before and there was no mass codes like this.
If you have access to scanning software such as HP Tuners, check for a number of things such as ignition miss, vacuum leaks, O2 switching, short term and long term fuel trims. This could quickly narrow down where to look.
I recently ported my intake manifold and on start up, ran horrible. Found I forgot to install the big O ring between the throttle body and intake. Major vacuum leak. Found the problem was a vacuum leak using HP Tuner scan where the MAP was 70+ when normal was 39.
Can set up the scan to count miss fire by cylinder also.
If one of the O2 sensor is not working right, the scanner would show a significant difference in switching and voltage between the right and left banks.

Found a spark plug metal boot and spark wire rubber portion touching a header tube. Got it off the header but no difference. Grounds in engine all tight. I did not take any harnesses loose except those required for headers which were basically the O2 sensors.
Thanks for all the input guys. All the things we have been discussing. I am convinced it is a connection of some sort. To many codes for a real problem on a part that wasn't touched. For the engine, the fuel trims were perfect during the initial street tuning and logging. I wasn't getting any misfire codes but we didn't get much driving time. Maybe a half an hour. It did start up a bit rough but would go away and drive pretty well. Need to do some more logging to see if anything is showing on the scanner. I wasn't happy with the trans but it seemed to be cleaning up as well. No time to tune it that day. The real problems didn't come about till about 100 miles later as far as I am tracking.
Cajun, was the wire burned? Run the car tonight and see if you can see any arcing. I will get my hands on the car next week and see if we can't get this lined out.
Correction to the above post. The fuel trims were not perfect. We did three logs. Most of the LTFT's were under +/- 5 so I didn't pay close attention to them. Upon further investigation it seems that the LTFT's for one bank were not working. The STFT's for both were although they completely opposed each other for trimming. The first log, LTFT's on bank 1 were not logging. Solid 0. On the next two logs it was bank 2 LTFT's that were not logging.
