How about a picture so we can all see what and where your problem's are.
Pictures already posted here are of the exact same problem I am having. I don't really care if the pipe is crooked in there, but it's throwing my exhaust tips out of wack, too. I am starting to think the x-pipe itself is crooked and that is causing the issue. I don't see how this could possibly be adjusted to not be crooked.

I just did my xpipe and noticed the same kind of fitment. My exhaust tips in the rear are now not even anymore either. Is there something specific I can check? I'm confused as to why this would happen unless the xpipe was made crooked.
The left and right rear section should not be affected. You have at least 1.0 to 1.5 inches of slip/slide room for a for and aft adjustment. The rear sections are separate from each other also.

Would be nice to see the rear tips out of whack. What you need to understand is that any repairer has to see and understand the problem before they can fix it. I am a repairer and most of the time can repair anything. Need to see how the pipes fit all along the tunnel when the front flanges are bolted up relatively tight and then see how far off the xpipe rear pipes are going into the left and right rear muffler section.

Ok, I see the pictures, looks like the welded hanger area is crooked. If you loosen (a lot) the 4 header flange bolts, can you twist the assembly so that hanger looks straight? Does doing that push the right side (pass side) further up into the tunnel?. Try doing that if you can without the xpipe attached to the rear section. Those rear sections can be pushed back maybe enough so pipes do not touch and interfere with the adjustment process. If you can do that and tighten the 4 header bolts, now how far off are the pipes from lining up in the rear?
