Were cotter pins bent (installed) a certain way at the factory?

Yes they were. Take a look at UPC 0, Sheet A-5 in your AIM.

Alan is correct...as far as how they were supposed to bend them. In actual practice, many methods were used, depending on who bent them. If you are getting your car judged, follow the method shown in the AIM.

The chassis spent most of it's time upside down on the assembly line, so many workers installed the pins the 'logical' way, ie with the weight of gravity holding the pin in place while they bent the legs.

Once the chassis was flipped right side up, these pins now looked upside down.

C'Mon Mike. Just bend the things to get things done. I double fold them .
