All that would do is short the alternator, not the timing light.

Does it do this only after long trip or if you start it and shut off right away, does it do it?

Back in the old days many times running on was caused by carbon buildup. An easy solution if you had a stick shift was to put it in gear and let out the clutch as the ignition was shut off. Blowing out the carbon was a temporary fix sometimes and a lot more fun.

If you are referring to the NOTCH in the outer ring of the harmonic balancer that has spun. Honestly. I do not waste my time. I feel that if the ring is moving...it is time for a new harmonic balancer.

NOW...when I verify number 1 cylinder TDC by manually turning the engine clockwise and counter-clockwise with my piston stop tool in number 1 cylinder. I do put a paint mark on the balancer where I know TDC is.. But like I tell the customer who do not want to change the balacner. I tell them: "On this date in time the harmonic balancer is correctly marked for timing the engine...in 30 days I can not guarantee that it had not spun further".

I usually use a light to get it close and then tune it by feel after. I usually can get it running better just by driving it and adjusting as I go. I've don't this with my Harley's as well and it works great.

I agree.. I use the timing light as a source of information so I can write down the results/reading on a repair order.....that is all. I do not live by what the timing light says. Too many variables to 'pigeon hole' it into a specific 'number to look for. I generally use a vacuum gauge and drive it. This generally will give me the best results....depending on what the owner wants. If MORE is needed...then it goes on a chassis dyno.
