Hello, I am new to this form, however I used it a bunch in my quest to find a C3 as my first Corvette purchase. I have been fortunate enough to find and purchase a mostly original 1969 427 4 speed car. I want to go through the mechanical s little by little starting with the breaks that are a bit soft, and the left rear caliper has a small leak. Anyway what service manuals and or guides would you recommend, for mechanical reference disassembly and reassembly?

There are several publications that many folks find helpful:
First is the Assembly Instruction Manual (AIM) that was issued by GM for each year of production and was used on the production line at the plant in St.Louis.
Second is the Chassis Service Manual (CSM) that was issued by GM for use by the technicians in the dealership service departments.
Those 2 are available on line and from the larger Corvette parts vendors.

Thanks, Alan I will look into both of those. I am very excited, I live in the northeast so I only had about a month before putting the car away for the winter. I am looking forward to getting to know the different components on the car, I really want to get the mechanical's back to like new operation.
In addition to the good advice that Alan's given, I'll offer that you might find the NCRS judging guide for the 1969 Corvette useful. This guide covers operations, mechanical, exterior, interior and chassis details in fine detail. This reference will help you compare what you have to the way the car left the factory. If originality is something that interests you, this guide will be a critical tool.
The two mentioned already are by far the best tools to use, but another good resource is this book. it is based on a '69 and has lots of useful information in it as well.

I have a much serious question however. I put the car on stands, properly at the correct 4 locations one side at a time lower then up a bit. Now I see these small cracks on the edge of the fender? Something wrong, just stress from the jacking process HELP.
I doubt that you caused those kind of cracks by jacking it up . They were probably just overlooked when you bought it. These cars are old enough that they are prone to age cracks but those are minor and shouldn't get any worse in the near future.

I am waiting on the documentation suggested, and will be doing a break job soon, I think I am going to have the calipers sent out and re done, keeping the originals.
