Battery gauge shows battery is over charging +40 and engine temp gauge shows an increase in water temp. But when I depress the clutch all gauges go back to normal.
Any suggestions where to start ... could this be a voltage regulator problem?

What would the clutch have to do with the alternator? Only thing I can think of is if there is a bad ground, it might help ground the gauge cluster. Or if the linkage is contacting the wiring in some way and has rubbed the insulation off of a wire. Or maybe there is some flex in the firewall near the bulkhead connector and there is a bad connection there.
There is likely a wire that is rubbing on the clutch apply linkage. It could be a power line that is shorting to ground when the clutch is active. When you depress the pedal to release the clutch, the 'short' may disappear.
See what you can find. (it could be under the car or it could be under the dash)
Probably unrelated, but I noticed (my added accessory) Voltmeter was charging over the normally 14 volts recently. I checked under the hood and the hot "fat" red wire going into the alternator was coming out of the plastic connector that holds the other smaller wire. Pushed the red wire in and it went back to 14 volts. You might want to check that connection FWIW.
I don't have my wiring diagrams in front of me but your neutral safety switch is in the ignition circuit.
When you depress the clutch it allows the purple wire that goes out to your starter to pass 12v when you hit the key to the start position.
Were you down messing with the starter wires recently?
Almost sounds like a fuse able link issue but I cant tie it together because the ammeter senses the voltage off of two sides of the connections that go to the horn relay.
