On my car there are 2 rubber bumpers that screw down from the deck lid to secure the top from rattling when down....you might want to check to see if you have them.

I've also had some rattling from the mechanism pieces (rods, pivot, etc.), so you might check those parts for wear/play.
Mine is also a lot quieter with the top down, no rattles from back there. You'll have to experiment with pieces of cardboard to see if you can isolate it. Joe
I have the following rattles (I am getting to it!):
gas lid - fixed it by lightly hammering the hinge pin
centre bezel where the bolt for the hardtop goes - it slides around a little
antenna - no idea why but it moves around a little
I would try masking tape on anything that moves around. Also check your rallye rims, mine are quite noisy. The four clip (original) are noisy apparently. The towel on top of the soft top when stored idea also sounded good.
I had the latch rattle problem when the top was down. I pulled the latches, set them up in a vise (carefully!) and re-staked the rivets that hold them tight. Worked great for me, and solved the problem.
