I don't see anywhere that you've mentioned what the engine actually is. What is it? You ID'd the transmission with snapshots -

Time to just mention I guess year - make - model !!

What has the machine shop told you? It's out and on the ground so I'd guess it's time to check the drive-shaft. You also I can't remember mentioning if the shake/vibration is only under power when moving, clutch engaged, clutch disengaged or both. Since the miles are high I'd maybe buy u-joints and have the drive-shaft balanced.

Make sure that the slip-yoke is for a ZF and NOT a TH 400 - they are different and will create vibration/shake issues. Some/many may dispute that but I believe it to be fact. You need to measure the major and minor diameters of the slip-yoke to confirm.

I just have the transmission and clutch assembly out of the car right now. The vibration is most noticeable when under power. 3500 rpms and above, as the rpms increase obviously the vibration increases. If you just cruise the car I would say the normal person would not pay it much mind. It vibrates so bad that the pcm is pulling timing about 4k rpm.

If the transmission and clutch are removed the drive-shaft is "on the floor" - checking the drive-shaft is a "must do" if your situation is under power and moving. If the vibration occurs with car "standing still" at increased RPM's then it's confined a person could assume to the engine imbalance caused by something. The flywheel and clutch are at the shop so it's a wait and see for their report.
