I'm going to be removing my transmission in my 97 6 spd next weekend, and I'm having a tough time figuring out exactly what seals to order.
I know I need one output shaft seal p/n 88996703 and two differential side O-rings p/n 89047953.
Someone mentioned there is a big seal that goes between the transmission and differential too? and a rear cover seal? Hoping someone can clear this up and tell me what to buy
There's an inner and outer OPS seal. You have to remove the extension housing to replace the inner one, and you'll need an extension housing gasket). I wouldn't replace them unless you have a known leak there (it will be obvious). If you do need them:
I can't find the part number for the extension housing gasket but Gene Culley at CULTRAG will be able to locate it for you. It was around $50

(make sure you note the orientation of these seals before removal. If you install them incorrectly they WILL leak).
What I would replace:
There is a large o-ring that goes on the extension housing 12369456

Rear cover o ring 89047954

Did this last year, I replaced pretty much everything listed here. The extension housing gasket is just RTV.
I would also add that it might be worthwhile to change the differential belleville washers. I found one of mine cracked, which I think is common, and went ahead and replaced them with C6 pieces. Requires a little more work and a press + a special tool (think I paid like $25 from eBay - will probably post mine for sale soon as I shouldn't ever need it again).
Only use RTV on the extension housing if it had RTV from the factory. If it had a gasket you need to use a gasket. The differences in clearance between the 2 could throw off measurements.

For some reason I was thinking they didn't start using a gasket until C6, but I found a post by RPM on LS1tech that 2004-on was the change to a gasket.

You need to be a little more educated with your differential construction. Here are a few post that will help you see what inside and how it works and some of the simple improvements that you can do while you have it out.
I did this to my differential and its doing excellent and easily supporting 450 RWHP driven hard.
I ordered almost ALL the upgrade parts from Gene Culley and he was excellent with helping me with the parts order and making sure I had all the correct parts.
I did order a DTE spider gear cross shaft as it a good bit more heavy duty than the OEM part.

Is there anything special that needs to be done to remove that extension housing? I know the diff bolts right off it, but to re-seal the extension housing to gearbox seal... does it simply side off, or is it more in depth than that?
I also can't seem to figure out if Dextron 5 is compatible for the transmission fluid.. No one sells Dextron 3 anymore.
The extension housing simply unbolts and slides off. IMHO, I would order some AMSOIL Torque Drive ATF. It compatible with your early Transmission paper backed blocker rings and it a MUCH better oil than the OEM Grade DINO fluid.

The MN6/MN12 transmission requires FOUR quarts when its DRY (new from the factory)
When you drain the fluid and refill the transmission, it will only take 3.75 quarts. SO, you will always have a little left over when you are done the refill job!
