Clutch/ gear issue?
got an 03 z06 with a tranzilla transmission...57k miles. No idea specs on transmission or anything. But anyway it has always been kinda hard and klanky getting into gear. Bought from previous owner like that and I have put 10m miles on it. Anyway now when i get past about 4k rpm it makes a terrible screaming noise at/below the shifter. Any ideas??

Could be a number of things. You need to help isolate it. When is the noise most prevalent?
Try different combinations of drive train conditions. Clutch depressed in gear, Clutch depressed in N Clutch out in N.
Most likely going to have to disassemble and replace parts.. What master cylinder do you have? OEM or TICK???
How is the clutch engagement and disengagement?
I too has the same transliia MN12 conversion and mine works excellent.
