Is this seated, or does it need to be flush?

mine was not flush no issues.. so far.. it is jammed in good

It probably won't cause any problems like that, but it should be flush.

Last time I did a pilot bushing I pressed it in using 2 of the bolts from the flywheel and rearranging my "puller" contraption to "push" (and probably some other thing I jury-rigged). It went in easier than ever and got it easily flush. I recommend pressing instead of hammering.
