I can't speak to the alignment problems, but I can tell you that my LG Pro's also required a hole be cut in the tunnel plate - that is fairly standard with long tubes.
Here is a picture for reference of my Z and the hole that was cut...
Sean used a hole saw to cut the hole - so it looked fine.

The customer service i recieved when speaking with jon was decent. but every other shop and parts vendor ive dealt with bent over backwards to ensure I was happy with my parts and or their product. The vibe I get from TSP was "eh, you already bought it, so modify things on your end to make it work, not our fault". If I had known about the modifications that were going to be needed to make these things work, I would have taken my business elsewhere.
The first time I called them, I almost said forget it and went w/ another company. Whoever I spoke w/ that time wasn't very keen to help me and provide me with info on why there headers were better as opposed to "x brand" and they didn't seem to want to really make a sale. I gave it one more shot though and that's when I got in contact w/ Trevor and like I said thus far he's tried to answer all my questions thoroughly.
I remember that you could buy at least one of the aftermarket tunnel plates with a hole in it just for this purpose.
As to the folks who think it is bs - good for you - it's good to have an opinion.
best regards -

The tunnel plate is the one from CCA. I put this one on hoping it would line up with the O2 sensors. Unfortunately it did not, still had to cut it for clearance. Still not a big deal IMO.
I would install additional bungs to mount the O2 sensors properly. Second, I would route the sensor wires up and over the top of the tunnel plate to prevent them from melting because it's going to get real hot down there. Not sure about the X-pipe fitment...what a PITA
Also if you line up the X pipe with the headers before you tighten the headers completely most of the time they will flex enough to work.
I have installed Texas Speed Headers. Was it a pain cutting the hole??? yes! Was it worth the coin saved? YES!!! I am impressed with the quality of the headers and would recommend them to anyone who doesnt pick apart every detail of a part. The fitment was tight but they were very helpful at Texas Speed and now I look back and am glad I bought from them.

Cutting a round hole in the center of a tunnel plate is an optional move to run the wires through, that prevents the wires from burning on the headers/x-pipe and is not necessary. A round hole in the center of the plate does not seriously weaken it and it still looks good for those who care about those kinds of things.
Chopping the edge of a tunnel plate out and weakening it to fit an incorrectly angled O2 sensor bung is BS.
